Straightforward once you accept that QuickBooks is an accounting system, not an ERP, and stop asking it to be one.
Most growing stores keep their books in QuickBooks and want orders, customers and payments to arrive there without anybody retyping them.
The work is usually smaller than people fear. The surprises come from the difference between Desktop and Online, and from expecting it to manage inventory.

What it is good at
- Orders arrive as invoices
- Web orders become invoices or sales receipts with the right customer, items and tax, so reconciliation stops being a manual monthly exercise.
- Everyone already has it
- Your bookkeeper knows it, your accountant expects it, and nobody has to be retrained.
- Online has a real API
- QuickBooks Online has a modern REST API, which makes a cloud-to-cloud integration genuinely clean.
Where it falls short
Desktop and Online are different products
Desktop needs a connector running on the machine or the hosted instance where the company file lives, and it syncs in batches. Online is an API call. People costing a Desktop project against Online numbers are always surprised.
- Wrong for:
- Teams assuming the two are interchangeable.
- What helps:
- Establish which one you are on before scoping anything. It changes the architecture, not just the effort.
It is not an inventory system
QuickBooks tracks inventory in an accounting sense. Multi-location stock, bin management and real availability are not what it does, and asking it to be the source of truth for stock ends badly.
- Wrong for:
- Businesses trying to run multi-warehouse operations from QuickBooks.
- What helps:
- Keep stock in the system built for it and let QuickBooks hold the financial picture.
Duplicate customers pile up quietly
Ecommerce identifies people by email; QuickBooks identifies them by display name. Without a matching rule you get three records for one customer and nobody notices for months.
- Wrong for:
- Anyone syncing customers with no deduplication strategy.
- What helps:
- Agree the matching key up front and handle collisions deliberately rather than letting the sync guess.

What is the difference between integrating QuickBooks Desktop and Online?
Online has a REST API and integrates cloud to cloud. Desktop needs a connector running where the company file lives and syncs in batches, which means more moving parts and a different architecture.
Can QuickBooks manage my inventory?
Only in an accounting sense. For multi-location stock, bin management or real-time availability you want an inventory system or ERP holding that, with QuickBooks receiving the financial side.
Why do duplicate customers appear after a sync?
Ecommerce keys on email and QuickBooks keys on display name. Without an agreed matching rule the sync creates a new record whenever the name differs slightly.
